Our body is constituted of trillions of cells that work together to maintain homeostasis in the face of the ever-changing environmental factors surrounding us. The diverse functional landscape executed by our cells is ensured by multiple cell types and transitional states derived from tightly regulated transcriptional programs. Evidently, the failure of our cells to adapt to those environmental challenges in part by their intrinsic genetic build-up is the very core of many diseases whose prevalence is increasing in industrialized societies, including gastrointestinal disorders. Unbiased single-cell and spatially resolved multi-omics developed within the Human Cell Atlas Initiative framework are reshaping our understanding of human health and disease as new cellular subsets, and intercellular interactions emerge. We are now identifying essential cellular perturbations involved in disease by building an atlas of cells constituting the human gut from healthy volunteers and patients with gastrointestinal disorders. Henceforth, understanding the molecules underlying such cellular perturbations will pave the way to new therapies.
